To be fair they did exactly what they were intended for. Promote attacking play with the event bonuses, reward players who could beat their opponents in each game type with the win bonuses and reward players who played their games with the completion bonuses.
However I think two clan leagues based around the individual is enough let alone three. Therefore I am going to have a go at something more team/partner based this time.
Format is above or below...

Event bonuses can be added in if wanted although in the interests of fairness the non-killer games would be better moving to 12 racks from 9. 12 may be too many though at this time.
If this gets up and running then there will be some sort of award for the top doubles/pairs player.
Edit *award not *reward tut

would the pair be the same for killer and non-killer? or players can mix and match as long as they only play in one pairing for killer and one for non-killer.

Up to each team to choose their pairings for each Killer and non-Killer game (ie can mix and match) - and obviously can also make subs/swaps at any time.
Any one player can play in one Killer and one non-Killer pairing in each fixture.
A minimum of six players could therefore fully complete one fixture or at the other end of the spectrum you could use up to 12 players to fully complete one fixture.

think bonuses should be scrapped just destroyed teams more with no chance of getting back in to the match

Not 100% on the rules lol but stick pocket dynamos in usually play all 3 leagues.
Are you going to play 2 fixtures at a time? as it could be abit much 6 players playing 2 games if you had 2 fixtures could potentially be players playing 4 games in this not to mention killer? Unsure if that makes complete sense lol

I like it, the making it more of a team thing, and dropping the bonus points for events.(Having them makes the lucky luckier)
About the points for game types though, using your example,
Non-Killer
Player A1 (2-1 8Ball, 3-0 9 Ball & 2-1 8UK) Player B1
Player A2 (2-1 8Ball, 1-2 9 Ball & 1-2 8UK) Player B2
Player A1 & A2 (4-2 8Ball, 4-2 9 Ball & 3-3 8UK) Player B1 & B2
Player A1 & A2 5-1 Player B1 & B2
Why not just count the frames here instead of giving points for gametype wins?
It would be 11 - 7 instead of 5-1, which I think is a more accurate representation of the results.(Could raise the number of points you award for killer wins, to keep things balanced)
Can't deny it would keep things closer, more competitive.(At least it would in a close match like this one.)
I also think it would have a lower luck factor.

Not scrapped. We now have options. TCL plus at least two different Super League formats which can be used to vary things around.
In an ideal world I would love to see one game released per week with one week to play it in. I believe that really would cut down on defaults as so often clans completely waste the first week of a two week period and are reluctant to sub and swap. However I know that wont be popular so, depending on the number of competing teams, I thought I might release one game per week but with two weeks to complete it in. That way the keen players who play immediately have a constant stream of games but also others still get the two weeks to play in. Any thoughts? Or would most prefer the usual two games every two weeks?
The whole intention is to move away from just adding up individual scores and move towards team scoring. One player winning by a big margin has no advantage over another player winning by a small margin. The analogy is golf's Ryder Cup where a player winning his match by 10&8 contributes exactly the same as a player winning his match One Up at the 18th hole. The aim is simple - to beat your opponents!
This also removes the need to play meaningless racks. If your partner lost 3-0 in 8 Ball and then you lost the first 8 Ball rack of your game then you have lost that game type - no point carrying on (unless both players choose to of course). Also simplifies defaults and means the default scores should not have too much effect in the overall competition.

We're talking about counting frames or gametype wins.(both are accomplished by individuals)
I don't think one option is any more "team-based" than the other, just a lot flukier.(by this I mean it has a lot higher odds of the best clan not winning)
I do agree, that with your format, you render countless frames meaningless.(this makes a short format shorter, and the outcome less accurate)
I can tell by your response though, you've made up your mind on this
